The lyceum began in 1990, the year Lithuania's independence was restored, as an experimental programme for pupils interested in exact and natural sciences at the Centre for Pupils' Creativity and Polytechnic Education; the idea came from director Jevgenijus Abramovas and deputy head Birutė Bartaškaitė. In 1992 it became an independent institution with the status of a "realine gimnazija" under the name Vilniaus tiksliųjų, gamtos ir technikos mokslų licėjus. In 1995 the Vilnius city council allocated it the building at Širvintų g. 82, where it still stands; that same year it admitted its first ninth-graders and became a four-year gymnasium. In 1997 a Tarptautinio bakalaureato (IB) class opened, teaching all subjects in English. In 2004, after a long dispute at ministry level, the city council renamed the school Vilniaus licėjus - the word "licėjus" (lyceum) was not among the school types recognised in Lithuanian law, and the question was settled at the level of the Seimas. From 2006 to 2008 the building underwent an energy-efficiency renovation funded by EU structural funds (windows, heating, roof), and science classrooms with a laboratory were fitted on the first floor. Since 1999, when Lithuania introduced state leaving exams, the lyceum has stated that it ranks first nationwide among gymnasiums by results. The lyceum's founder is the Vilnius city municipality, and its legal form is a budgetary institution (biudžetinė įstaiga) - that is, it is a state (municipal) school.

Admissions Since 2007 admission to grade I of the lyceum has been based on entrance exams: besides Lithuanian language and mathematics, applicants are tested in a foreign language, history, geography, physics, chemistry and biology. Admission to the Tarptautinio bakalaureato (IB) class is organised as a separate competition, with its own published results. The overall admission procedure follows a Vilnius city council regulation dated 18 January 2023. The site does not state any citizenship requirement.
Stages and year groups The lyceum has no pre-primary or primary department: it admits pupils only to the gymnasium stage, and only through entrance exams rather than catchment area or a waiting list.
